The game follows the storyline of the fourth season of the television series, in which Aelita has been living in the human world for three months. Jeremy Belpois, the leader of the group of friends who fight against X.A.N.A., has created a replica of Lyoko, the virtual world where the group’s adventures take place. With the help of Aelita, Odd Della Robbia, Ulrich Stern, and Yumi Ishiyama, Jeremy must stop X.A.N.A. and its minions from destroying both Lyoko and the human world.
